I thought the National Docks was jointly owned by LV and CNJ. The National Docks (and the West Shore) ended at Weehawken at NYC's yard.

As of 1993, no. As of today, yes - sort of. The former National Docks/Erie Weehawken Branch right-of-way now hosts the NJ Transit Hudson-Bergen Light Rail line.

I've seen photos of autoracks coming through it. Wasn't the Erie tunnel originally double-tracked? It looks like they removed one track and centered the other track for greater clearance.

OK, here comes a big mess again:

CSX trains come down the River Line to North Bergen, where some of them terminate. Others continue down the old Northern/NYS&W to Marion Jct. to South Kearny yard. I'm not quite sure how trains would be routed if they needed to go south of there.
