Looking through some archival material, it appears that the "diagonal" crossing you mention below (which was Main Street) was eliminated pretty early on - the property transfer for the replacement street (now Park Avenue) took place in 1906. The replacement street ended at a "T" intersection to old Comly Road just north of the Comly Road crossing of the DL&W (which was at a right angle). So this would have eliminated one of the two crossings in "downtown" Lincoln Park and the remaining crossing would have been "safer" since it was a right-angle crossing.

The Comly Road overpass was built in the mid 1930's (a few years after the 3rd & 4th tracks were put in on the Boonton Branch) and eliminated the Comly Road crossing. The pedestrian subway was constructed almost on top of the old Comly Road crossing. I've attached a scan of one of the drawings from the set of plans for this project.

An interesting addendum to this picture. The road on the left once ran at an angle across four tracks in the 30s. You can see the remnants of that road on the left above the locos. DL&W eliminated the grade crossing and extend the road along the tracks and then crossed on the Comly road bridge.
